Four railroads used Jacksonville Union Terminal. Florida East Coast was the only railroad using the south end, with its main line south to Miami. At the north end, Myrtle Avenue was the junction with Atlantic Coast Line's Jacksonville District main line extending south towards Tampa. Myrtle Avenue also was the junction with Seaboard Air Line's Jacksonville Subdivision extending north to Savannah and beyond to Richmond, and the Baldwin Subdivision extending west and south towards Miami. From Baldwin, SAL's Tallahassee Subdivision continued further west. Beaver Street was the junction with Atlantic Coast Line's Waycross District main line extending north to Savannah and beyond to Richmond. Beaver Street also was the junction with Southern Railway's Georgia Southern & Florida subsidiary, extending north to Macon and beyond to Atlanta. At Grand Junction, ACL's Ocala District diverged west from the main line towards St. Petersburg. In 1974, Amtrak vacated Jacksonville Union Terminal in favor of the Clifford Lane station, located along ACL's Waycross District north. Amtrak continues to use ACL's Waycross District and Jacksonville District main line. Amtrak previously also used the SAL routes in Jacksonville, but those routes were eventually phased out.

Lee Street (S of Station) - south end JT trackage, connect with FEC.
Myrtle Avenue (N of Station) - junction with ACL Jacksonville District, SAL.
Beaver Street (1 mile N) - north end JT trackage, connect with ACL, SR.
Grand Junction (3 miles N) - junction with ACL Ocala District.
Baldwin (13 miles W) - junction of SAL Baldwin Subdivision, Tallahassee Subdivision.
